Abstract: Advances in the sequencing techniques are greater every year, as well as the need of analyzing the data generated so all the possible information that it contains can be extracted. Nowadays, ChIP-seq experiments are far more common than in the past years, but the tools for analyzing the generated data are still very diverse. The main objective of this project is to implement and apply a workflow for the processing and analysis of raw ChIP-seq data. In order to do so, firstly a review of the steps that are conducted for the processing of ChIP-seq data is performed. Once the steps that the workflow will need to incorporate have been identified, a review about the different currently used tools used in this analysis is performed and the most suitable tools are chosen and implemented in the workflow. The final product of this project is a workflow that is able to process and analyze ChIP-seq data, and, additionally, the different analysis that can be undertaken with the processed data files, showing that the correct analysis of this data can answer many key biological questions.
