Title: Comparación de métodos de cálculo de expresión génica basados en RNA-seq

Abstract: Due to the rise of the RNA-seq technology, multiple software related to expression analysis is available. In the group of investigation where this project has been elaborated, RSEM and STAR are the programs used to quantify the expression of isoforms and genes. RSEM needs a prior step by STAR so it would be of interest to make a comparison between the performance of this program and Kallisto, Sailfish and Salmon which do not need a prior step. Therefore, 17 paired-end samples from a prior project have been analysed. The results show that RSEM is the program that spends more time in performing the analysis owing to its dependency of the STAR step and in spite of a bigger percentage of mapped reads, the expression estimates are very similar to those generated by Kallisto, Sailfish and Salmon. Besides, the results are more similar in terms of gen instead of transcripts. These last 3 programs, which are very similar in their running, show very similar estimates. In the future, it would be recommendable to go in depth in this comparison performing the same analysis with single-end samples and looking at the differences in the recognition of small RNAs by each method.
