Abstract: Some studies have demonstrated that moderate physical activity increases the diversity of the species in the intestinal microbiota versus the sedentary lifestyle, which is related with a better health. However, endurance athletes expose their bodies to extreme physiological circumstances which interrupt the homeostasis of the internal body. The main adaptations to endurance exercise include the correction of electrolyte imbalance, a decrease in glycogen storage and the increase of oxidative stress, intestinal permeability, muscle damage, and systemic inflammatory response. Adaptations to exercise might be influenced by the gut microbiota, which plays an important role in the production, storage, and expenditure of energy obtained from the diet as well as in inflammation, redox reactions, and hydration status. Performing intense training and frequent competitions without falling into chronic fatigue, injuries or illnesses is essential for a professional sportsman. Moreover, nutritional supplements, such as protein supplements, are popular among athletes to improve their physical performance and recovery. However, diet alterations can also induce an imbalance in the microbiota. Keeping track of biomarkers related with the bowel function and followed by an intervention in the diet and in the supplements can be useful to improve physical performance and to reduce the incidence of diseases. Accordingly, there are diets that limit the microbial profiles which produce toxic metabolites from the protein degradation while the number of microorganisms that improve energy metabolism.
